Problem solved - and it's a plugin! Web Ninja Comment Count Fixer. Sadly, it hasn't been updated by the developer in 2 years but I decided to give it a try anyway. Works beautifully with WP v3.5. Even allows you to set it to run on a timer (e.g., once a day) to automatically update your comment counts so they are never out of sync. Love it!
